Two component model of microtubules and continuum approximation

AB  - In the present work, we study the nonlinear dynamics of microtubules, the basic components of the eukaryotic cytoskeleton. We introduce a two-component model describing tangential oscillations of dimers. A crucial nonlinear differential equation is solved using continuum approximation. We show that the dynamics of microtubules can be explained in terms of kink and antikink solitary waves. We used two mathematical procedures, that is the tangent hyperbolic function method and, more general, the simplest equation method. It is shown that both procedures bring about equal solutions. © 2021

AB  - We here study nonlinear dynamics of microtubule (MT). A so-called u - model is explained in detail. A single longitudinal degree of freedom per MT subunits is assumed. It is known that a continuum approximation of a basic discrete dynamical equation of motion enables existence of kink and antikink solitons along MT. In this paper we use semi- discrete approximation for this equation and show that modulated solitonic waves could propagate as well. We suggest possible biological implications of these waves. AB  - We show how Jacobian elliptic functions (JEFs) can be used to solve ordinary differential equations (ODEs) describing the nonlinear dynamics of microtubules (MTs). AB  - We here present a model of nonlinear dynamics of microtubules (MT) in the context of modified extended tanh-function (METHF) method. We rely on the ferroelectric model of MTs published earlier by Sataric et al. [1] where the motion of MT subunits is reduced to a single longitudinal degree of freedom per dimer. It is shown that such nonlinear model can lead to existence of kink solitons moving along the MTs. An analytical solution of the basic equation, describing MT dynamics, was compared with the numerical one and a perfect agreement was demonstrated. It is now clearer how the values of the basic parameters of the model, proportional to viscosity and internal electric field, impact MT dynamics. Finally, we offer a possible scenario of how living cells utilize these kinks as signaling tools for regulation of cellular traffic as well as MT depolymerisation. (C) 2012 Elsevier Ltd. The influence of polaron-phonon interaction on absorption spectra in molecular crystals

AB  - We investigate theoretically the possible manifestation of the small-polaron effect in the IR absorption spectrum of the one-dimensional molecular crystals. Phonon-induced relaxation of small-polarons is taken into account explicitly on the microscopic level. It was found that it may have substantial influence on optical properties of molecular crystals. Consequently, the accounting of the polaron relaxation effects on the microscopic level is necessary for proper understanding of the optical spectra of molecular crystals. Their hitherto interpretation in terms of polaron model, based on the phenomenological treatment of the polaron damping, has been critically assessed on the basis of our results. AB  - The applicability of small-polaron model for the interpretation of infrared absorption spectrum in acetanilide has been critically reexamined. It is shown that the energy difference between the normal and anomalous peak. calculated by means of small-polaron theory, displays pronounced temperature dependence which is in drastic contradiction with experiment. It is demonstrated that se l-trapped states, which are recently suggested to explain theoretically the experimental absorption spectrum in protein, cannot cause the appearance of the peaks in absorption spectrum for acetanilide.

Modification of phonon spectra due to vibron self-trapping in molecular crystals

AB  - Possible modification of the phonon spectra due to the presence of small-polaron arising on account of vibron (amid-I quanta) self-trapping in hydrogen-bonded molecular chains is discussed. We predict that small-polaron effect should produce characteristic temperature variation of phonon frequencies and small-polaron binding energy. These effects should be observed in the experiments such as measurements of the speed of sound and infrared absorption spectra of molecular crystals which open an interesting possibility for the indirect confirmation of the existence of self-trapped states in molecular chains. Infrared absorption spectra may be especially interesting in that sense since the anticipated temperature variation of binding energy would be observed as a shift of the position of the unconventional (temperature dependent) peak in the IR absorption spectrum towards the position of the normal (temperature independent) one. abstract = "Possible modification of the phonon spectra due to the presence of small-polaron arising on account of vibron (amid-I quanta) self-trapping in hydrogen-bonded molecular chains is discussed. We predict that small-polaron effect should produce characteristic temperature variation of phonon frequencies and small-polaron binding energy. These effects should be observed in the experiments such as measurements of the speed of sound and infrared absorption spectra of molecular crystals which open an interesting possibility for the indirect confirmation of the existence of self-trapped states in molecular chains. Infrared absorption spectra may be especially interesting in that sense since the anticipated temperature variation of binding energy would be observed as a shift of the position of the unconventional (temperature dependent) peak in the IR absorption spectrum towards the position of the normal (temperature independent) one. The Influence of the Small–Polaron Induced Phonon Hardening of Phonon Spectra on Electric Conductivity of Quasi–one Dimensional Molecular Crystals

AB  - We study the conductivity of the linear molecular chains taking into account the changes of phonon spectra due to the small–polaron effect. It was found that the phonon hardening may lead to a considerable enhancement of the band as well as hopping conductivity. Character and the degree of these changes are determined by the values of the basic physical parameters of system, coupling constant and adiabatic parameter, and temperature as well. In particular: the increase of adiabatic parameter intensifies the hardening of phonon spectrum which in turn leads to a significant increase of the small–polaron conductivity. Quite on the contrary the increase of the coupling constant has the opposite tendency. The rise of temperature has practically the same consequences. This is the consequence of the increase of the effective coupling constant with the rise of temperature.

Model pseudopotential for elementary semiconductors

AB  - A simple model pseudopotential, particularly suitable for energy band calculations in elementary semiconductors, is presented. It includes the Veljković-Slavić's general model pseudopotential and phenomenological correction. This correction represents a sum of spherical Bessel functions of higher order with the coefficients obtained by fitting the form factor of the pseudopotential to the experimental values of the transition energies around the energy gap. The band structures of Si, Ge, and α-Sn are calculated and agree well with the experimental data. This pseudopotential is tested by calculating the resistivity of liquid Si, Ge, and Sn.
